Why is the stain nowhere near the damage?

Because water runs along the underside of the deck or down a rafter until it meets a seam or a fastener, and only then comes through. A stain is where the water gave up, not where it got in.

Can a leak be repaired, or does it mean a new roof?

A localized boot, flashing or covering failure may suit a repair. The roof condition around it and the extent of damage decide whether replacement is more useful. One stain does not settle that question.

How much damage has already been done up there?
